I had a similar noise in my 2007 when a lifter roller on my #5 intake locked up and scrubbed the camshaft.

IMO a lifter roller could very well be it. Please get pictures as it’s torn down.

Should I replace parts or delet the afm
Delete the AFM no question if it was me.

Where’s the best place to get a kit and I have to flash the ecm right
Plenty of places sell kits like Brian Tooley Racing, Texas Speed, Gwatney Performance, etc. I would absolutely delete the AFM and there are some low lift VVT cams out there that can get you a little power bump while you're already in there. Yes, you will definitely need a tune or the truck will not be happy that the VLOM is gone.
