Door filled with water

we recently received a lot of rain in the San Diego area. As I got in the truck to head to work I heard the sloshing sound from the right rear passenger door. It was filled with water. I opened the door and pulled the seal from the bottom of the door and the water poured out. Almost a gallon !
Has anyone had this happen ? How do I prevent it from happening again ?
