Weird thing that has popped up lately is that my stereo sounds like the bass is way up ALL THE TIME. Like even at low volumes, it sounds like its cracking due too high of gain. Is there any adjustability to the bose amp? It sounds like someone has monkeyed with the crossover or something like that, but I've not changed any of my pioneer settings, and even on the lowest bass settings, I'm still hearing this oddity.

no there is no amp setting to change, only in the headunit.
so that means either the headunit has gone goofy
or the bose amp has gone goofy
or for some reason the bose anc mic/s have some issue (presuming you have ANC) I don't think they started using it till 2010 or later.
if I had to guess my first suspect would be the headunit, try playing with the headunit hi/mid/low adjustments and see if it makes ANY difference at all, if it does then it's probably the head unit.
