I replaced the tweeters already, for the front door, I need 6x9’s, but with the tweeters being replaced in the dash isn’t recommended to go with 2 way 6x9s or will 3 ways still be in? Seems like a lot of tweets with a 3 way in the door and tweeters in the dash.

Depends on your philosophy as an audiophile. Some people say you shouldn't separate components and others disagree. 3-ways will typically have more mid-range vs a 2-way which is typically woofer/tweeter (due to an additional driver I believe). I am probably not qualified to speak on this, but I am interested as I will be upgrading my non-Bose speakers down the road as well.

What speakers are in the doors now? 1-way, 2-way, 3-way?

does it have a factory subwoofer? if not then those 6X9's are likely filtered for bass only and if this is the case then it would make zero difference if you went with a 2/way or 3/way
if not filtered for bass only then I would go with a 6X9 component
if it is filtered for bass then you will need to use a radio adapter and multi-channel amp to bypass the filter.
not sure how the t2's are configured with non-bose myself.
if you are not sure open both front and rear doors and listen to both individually with treble turned to max and see if you get any highs out of the 6X9, versus the 6.5" rear
