Gen3 transmission to Gen4 motor

I have an FLT Level6 4L65E that was for a project I sold to buy the Tahoe. I'd like to keep it for if/when the trans in the Tahoe dies as it has almost 170K on it (unless it's been replaced/rebuilt before). I think I recently read somewhere that the Gen4 drivetrains have an input and/or output shaft and/or flexplate setup that differs from the Gen3 designs. Am I recalling misinformation or are they different? What about the electronics? I know the Gen3 trans was controlled by the PCM whereas the Gen4 has a separate TCM but that doesn't necessarily mean the plugs and all on the trans have to be different.
