So I put on a Edelbrock 3704 intake and it comes with a bracket to attach the brake booster vac line with, so here is how it sits now, I don't like how it rests on the valve cover, I am thinking about getting some hose to wrap around it and shorten up that rubber part of the line, any other ideas?

You could probably loosen the fitting at the intake and lift the pipe off the valve cover, retighten while holding the pipe off the cover and contact/rub will be eliminated...
