Just get it tuned out (it's literally a toggle switch on HP Tuners), then it will be ready for a proper mechanical delete down the road.
This is the path I'm on right now. I have the plug that keeps it from shutting down cylinders and it's working fine. Now I'm working on my plan for the mechanical parts replacement. Have a ace in the hole, a 30+ year chevy mechanic that can help answer questions if not wrench alongside me while I'm doing the work. We also have a semi-pro shop with a lift, air, tools and everything needed to get the job done. It's just a matter of affording the parts, planning the work and scheduling the time.

Just keep in mind that there is a distinction between the OBD2 devices that only prevent AFM from activating, and tuning it out to where the ECU isn't looking for the system on startup. Either way it sounds like a solid plan, so long as you get a non-AFM tune when you go for that first startup after you do the dirty work.
