was wanting to take off my roof rack but worrying about the holes in the roof. If i put the screws back in will that seal or will i get some water damage on the headliner. I just dont like the way it looks. Not clean looking

you could put silicone one the screws when you put them in. i drilled out the threaded grommets alltogether and used body plugs and black silicone.

What would you use to seal it? Silicone? also do you think i can reuse the existing hardware in the rack or should i get shorter bolts?

I believe some have used set screws from hardware store that are shorter than the originals so they sit flush. Silicon would be your best bet since it won't fade or shrink or crack. Maybe white silicon.

Don't use cheap silicone we see it all the time on peoples campers they use cheap silicone and it peels. GE contractors is the only way to go. Holds up to the elements.

I bought a nice white stick on molding and put it over the holes

+1. Don't use 'siliconized' caulking. Only use 100% silicon.
