I am going replicate this problem again today to verify, it didn't loose power until I disconnected the ground from the 2nd battery, 1st battery was still grounded if there was accessory power coming in it would have still had power.

ahh hell I know what it was now, I have 2 power connectors on the 2nd battery, the 2nd one is connected to the side post to the alternator, derrrrrr.......

This was the whole problem then, not the new module?
no that was just me being absent minded about a 2nd power connector, I originally thought maybe one of my battery's had a short. I put the original security module back in so the problem presumably remains
