What did you end up doing about transfer case noise? They all have a pin hole leak so I hope you addressed the pinhole as well as the other issue. I’m sure you have a pinhole unless previous owner fixed it
Why not just go with the Rough County 6" lift that is mostly bolt-on except for the grinding and cutting on front diff??

I did a video on what tools to use to replace them. I replaced all four on mine. They were all installed on the truck the same day at factory...if one goes bad the others will follow. Might as well replace them all if you are able to financially. Using a scan tool that can show you live data...

Yep...jounce stops are always supposed to be in contact with control arm bracket. Certainly you can adjust the keys for more lift but they should still touch.
I have a 6" RC lift also. At first I had the 2" spacers installed with my OEM CV axles but then I changed over to Extended travel CVs for a 2008. Because that axle is longer than the OEM 2004 axle I could ditch the 2" spacer and still have a little more travel to go along with my Cognito Upper...
I had a torsion kit on mine and added new upper control arms from Cognito plus limit straps and was finally able to get it to align but by then I was like I might as well get a Rough Country 6"...so that's what I did. You can always spend $$$ to improve your torsion lift ride but it will never...

That’s true, I could relocate the brake cable to front of panhard but the tire still hangs too low for the trail. At least I know I have an option if I just have to have the third row seats back in truck

The tire diameter didn’t touch the cut hitch and it barely touched the brake line on panhard bar. But the thickness of tire was having problems going much higher into the truck. It was hanging kind of low and I didn’t trust it against...
also...more I thought on it...If your upper and lower control arms are worn out and your inner/outer tie rods, etc, etc...then how are the wheel bearings? Once you get the steering knuckle released from the control arms then you'll need to transfer it and the old wheel bearings onto the new...
Alignment is set but when you're driving down the road the tires can be tracking straight but if the steering gearbox is worn, then the steering wheel will have play in it from side to side without steering the truck...to keep truck in the lane and tracking you'd have the truck's toe, camber...

last thing...since you've checked everything else check the front wheel bearings. I know failure modes for wheel bearings are noises and vibrations but just check...you've checked everything else
