It looks like you got the high and low beam wires mixed up. The high beam wire should go to pin 86 and the low beam wire to pin 87.
So just to be clear it should be:
Pin 85 and 86(coil of relay) - High beam wire and ground
Pin 30 and 87(switch of relay) - 12V+ and low beam wire

I changed the motor in my '94 pretty recently. It was a pain. I have the older dash though, I hope for your sake that it will be easier with a newer dash. I had to remove the glove box, then the PCM and mount in order to be able to get the rubber insulation off so I could unbolt the motor...
I don't know of any way to control the new stereo with the stock controls. But there are storage compartments that replace the stock radio controls. www.crutchfield.com has them.
