The diffs are vented and will pick up moisture. It's never a bad idea to change thier fluid at regular intervals, regardless of the infrequent 4x4 use.
I'd probably have the battery double checked. Make sure a load checker is used to check for bad cells. I had a nearly identical problem on my '07 Yukon. It ended up an intermittant bad cell in the factory ac delco battery.

I know that the allison trans on the GM HD trucks have a module that bolts to the shift lever. This module isn't very water tight and will cause shifting issues almost identical to yours. I wonder if your trans has a similar module on the trans?

I like that double din. How does it work. My kenwood in my truck is a complicated un-user friendly pain in the arse. Do you have it working with the steering wheel controls?
I'd step that amp off the floor with a carpeted piece of 3/4" MDF. Then I'd scribe that amp contour into that plastic seat hinge cover. I'd use my dremel and have that amp partially molded into that plastic cover with the wiring concealed.

What size power wire are you using for your 1000 watt amp? I'm running a pdx 4.100 and JL 500/1 with no problems on #4 power wire. Adding a second #8 or larger for your 4 channel would probably be the easiest. Your battery should be fine with that.
