I did the upgrades (Big 4 to be exact) in 0 gauge OFC cable, but kept the stock factory cables in place. My alternator is 220 Amp. Adding a 50 watt RMS amp and Double Din touchscreen once I can afford to get the installer hired. Already have all the equipment.

I switched from K&N oiled filter cold air intake to the Volant dry filter one on my Vortec 5.7 L31. I was concerned about the oil working its way into the engine over time. Of course, this is a personal preference. I don't have reams of data to prove it. :)
I suggest you look for your application with Borgeson and USA Standard Gear. They both sell new gear boxes, and I've heard good comments on both of them.
I did the upgrade from stock to a 220 amp. Needed a serpentine belt change, too. Just be very selective on what you buy and avoid the low cost ones is the best advice I can give you.
