Rather than replace the factory amp, I added more amps and just connected new speakers to the new amp. The factory Bose amp is under the center console, as is the 6" sub.
I did the same thing as River and from the same guy. It took a while to get but around $10 for all 6 bulbs it's a great deal. When I installed the first one I thought they weren't going to work. It turns out they needed to go in a certain way. I just turned it around and it worked.

I installed the PAC unit on my 07 Tahoe, but the GM21A does the same thing. You unplug the 2 wiring harnesses from your head unit and plug them into the PAC unit. You then plug the 2 harnesses from the PAC unit into your HU. Run RCA's and the remote wire to your amp...
I had sort of the same issue with my amp after about a year of use. Try taking out the inline fuse by the battery, cleaning it up, and re-seating it. That worked for me.
I tested the RCA's right after I installed the PAC unit with my sub amp to make sure they worked. I didn't want to tear apart my doors running new speaker wire and installing the new components to find out they didn't work on the new 4 chan amp.
My rear speakers in the doors were 4ohm so they were easy to replace when one blew awhile back. The front doors I believe are 2ohm and I have heard you can't replace them due to the Bose system, but I haven't tried and haven't looked into it. Something about the tweeters tied into them or...

http://pac-audio.com/ has some wire harnesses, but nothing like what you are wanting to do until you get an amp. I don't think the stock head unit can go directly to the speakers.
Right now I have it hooked up, but nothing connected to the RCA's. My stock stereo and everything else works as normal. I currently have a sub amp hooked up using the hi-low converter, but will try a set of RCA's to see if it cuts out before I add my other amp.

I blew out my passenger side rear door speaker as well about a month ago. I put in 2 Pioneer 5-1/4" speakers. Since the rear door speakers are 4 ohm, it was an easy replacement. Just cut out the old speaker from the mounting harness.
I have an '07 LT with the Bose stereo, and just used speaker level inputs pulled from the front speakers. I have it going to a Pioneer 750W amp and 2 12" Rockford Fosgates. I mounted the amp under the second row bench seats.
