Running Board Help

I removed the stock running boards but I'm not sure if the bolts are supposed to stay in the body or if they were installed with the boards.
Can anyone that's installed the stock boards tell me if they came with bolts or if they use bolts that were in the body already?
The new steps I installed used the body mounts so I'm not sure what the deal is with the others.

I would put the bolts back in or use shorter bolts just to keep dirt, dust, mud and water out of the cavities. A little anti seize on the threads and even a flat washer with an o-ring between the body panel and flat washer would be worth doing. I do whatever I can to prevent a panel from rotting out.

Finally went back to put the bolts back in and found that they clearly were not stock body bolts. On the passenger side I only got them about 1/3 back in and they were banging up against some steel plumbing lines running front to back. Not sure if it was brake or fuel, but it was clear the bolts were not there without the running boards.
