I have the same issue with my 2000 Suburban. I never really looked into it because you can only feel it when the vehicle is in motion. The air is coming through from above the kick panel area. I ended up just jamming some rags under the dash so my girl's legs don't get cold anymore.
Go buy some 1" body side molding that closely matches the molding on the roof. That's what I used. You have to chamfer the molding where the screws are so the molding will sit flush. That's what I did on my Suburban. Now I don't have to look at the unsightly bolts.

I have the same issue but I just live with it. I have the Clifford RS 3.5 on my Suburban. I think it may be triggered every so often from the ignition bypass module.
Unfortunately I don't have any close-up pics. The bolt inserts are still there. I just made a channel slot in the moulding so it would go over the inserts. That way if I ever want to put the rack back on I won't have an issue.
You can somewhat see the molding in the pic. It's nearly the same...
I just bought some 1" body side moulding that closely matches the rest of the roof molding and covered my holes. I chamfered the spots where the bolts are so the moulding sits properly. No more unsightly bolts!
